No, multiAVCHD has built-in transcode/uncrop functionality, which is better than uncropMKV.
1pass TURBO should be better way to test.

I used multiAVCHD to convert a .mkv file into a blue ray player compatible format. After the job was finished, I found a .264 and a .srt files into the folder where the original .mkv file is placed. What shoul I do with this two files?
Another question is about the subtitles location in the BD folders structure. The subtitles are still available in the BD format, or I should copy the up mentioned .srt file into a specific folder, in that generated BDMV + CERTIFICATES structure?

You can remove the .264 file if you don't need it... It is the raw encoded h.264 video only file. Subtitles in Blu-ray are not in a separate file, but muxed into the video .m2ts.

There was a bug in ver 1.4.

Update/download version 1.5. There is a new option in "SETTINGS" to limit VBV bitrate for DVD compliance.

Hello,
Apologies for my ignorance should the following seem obvious. I have had issues with non compliant frame rates forcing the picture upward on screen and giving a lower half black. I believe the uncropmkv tool is the correct tool to use however when I loaded a 8.5gb movie it stated time to complete would take approx 13hrs.

Is this the correct tool for my problem and should it take this long?

It depends on your PC specs, the video resolution, duration and x264-preset you use in settings. Usually re-encoding takes 1-10 hours.
